Net Peptide Content: The Number That Says How Much You Have

Net peptide content is the proportion of a lyophilised vial's mass that is actually peptide. The remainder is bound water, counter-ions from purification and residual salts. It is a different question from purity, and a vial can score highly on one and poorly on the other.

Why a 10mg vial is not 10mg of peptide

A lyophilised cake is not pure compound. Peptides are hygroscopic and retain bound water even after freeze-drying. Purification by reverse-phase HPLC leaves counter-ions associated with charged side chains. Buffer salts can carry through. The gross mass on the label includes all of it, and none of that is the compound.

The distinction from purity that matters most

Purity asks what proportion of the peptide present is the intended sequence. Net peptide content asks what proportion of the vial's mass is peptide at all. A preparation can be 99% pure and 70% peptide by mass — every molecule that is peptide is the right peptide, and peptide is only 70% of what is in the vial. Those two numbers answer different questions and neither substitutes for the other.

How it is actually measured

Quantitative amino acid analysis is the reference method. The peptide is hydrolysed completely to free amino acids, those are separated and quantified against standards, and the peptide mass is calculated from the amounts recovered. Rutherfurd's protocol in Current Protocols in Protein Science sets out the method. It measures peptide directly rather than inferring it from anything else.

Why the figure is so often missing

Amino acid analysis is destructive, slow and requires equipment that HPLC and mass spectrometry do not. A supplier reporting purity by HPLC and mass by MS has answered the two easiest questions. Net peptide content requires a third method, and its absence from a certificate is common enough that its presence is a reasonable signal of thoroughness.

What its absence costs

Accuracy in every calculation downstream. Reconstituting a nominal 10mg vial to a stated concentration assumes 10mg of peptide. If the true content is 80%, the actual concentration is 20% lower than intended, consistently and invisibly. Nothing about the solution's appearance reveals it and no subsequent measurement corrects for it.

Where the distinction breaks down entirely

For compounds that are not peptides. NAD+ is a dinucleotide, so amino acid analysis has nothing to hydrolyse and net peptide content has no meaning at all. Applying peptide documentation logic to a non-peptide produces a figure that cannot exist, which is one reason the chemical class of a product is worth establishing before reading its certificate.

Deep dive: what 'peptide' actually means

A peptide is a short chain of amino acids linked by peptide bonds, typically 2–50 residues. Above that boundary the molecule is usually called a protein. Peptides can be endogenous (produced by the body) or synthetic (manufactured by solid-phase peptide synthesis, SPPS). The 'research peptide' category refers specifically to synthetic peptides supplied for laboratory use — not medicines, not supplements.

Why HPLC and mass spec together

HPLC (High-Performance Liquid Chromatography) reports the purity of a batch by measuring what percentage of the sample matches the target peptide's retention time. Mass spectrometry independently confirms the target's molecular weight. Together they answer two different questions: 'is it clean?' and 'is it the right molecule?'. A CoA that reports only one is incomplete.

How to read a Certificate of Analysis

A complete peptide CoA lists: batch number, HPLC purity (area %), mass-spec measured mass vs theoretical, water content (Karl Fischer), acetate/counterion content, appearance, and often endotoxin and residual solvents.
